Extra runes?

When I'm in the overview tab of the Golden Abyss, there are extra runes in the upper lefthand corner. What are they for? And how do you use them?

Those are runes that you have in inventory that you can use on your Abyss. Once you upgrade it to level 5, upgrading to level 6 will require runes, not KP. Just like the first time you built it, you'll use these runes to fill in your rune wheel, then upgrade. This will happen again at level 10, 15, etc...So they are good to have in stock!
