I'm in chapter 18 right now is it true I should go back right now and fill up the squad sizes that I skipped? I hear that the rules have changed since we skipped the non-mandatory on his way back in the day?

Yes, I would recommend you to do so. Squad Size Researches don't do your city any bad anymore.
It will allow you to send higher amounts of troops in battle, I think that especially in higher chapters it is very nice to be able to do so.

Not only that, but a great number of AWs now have their power tied to squadsize, so the output of your AWs will increase a bit as well
