Is the only way to earn Spell Fragments through the Spire? I need 1000 Spell Fragments for Winter Magic. I had just earned 500 when the Spire disappeared for next day and a half. Am I now stuck until it reappears? Thank you.

You can "disenchant" something you don't want anymore from your Inventory. Maybe a building you don't want to place or an instant you have a lot of. Be care though you won't get it back

Yes it counts. In addition, some of the buildings in the Moonstone Library set (you win these buildings in the Spire) produce spell fragments every day. Spell fragments produced by these buildings will count also.
